Malware removal Question?

If you use malware software, like "Malwarebytes’ Anti-Malware", to scan and remove/delete/quarantine potential threats on your computer like Trojans and then at a later date you uninstall that malware software, are the threats (i.e. Trojans) that were removed with that software also removed completely from your computer or is there some file folder that still may remain on the computer or some way to find out what you removed from the computer with that software even with the software uninstalled from the computer?

I’m asking because I think a registry error occured after removing Trojans found on my computer with the above software, but then I recently uninstalled completely that software and I want to see exactly what was removed??

    You can remove malaware and nothing will happen. But after doing that, download AVAST. it is free anti-virus and trojan remover and registry cleaner all in one.
    This software will scan as soon as you reboot and before running windows which is how a good anti-virus program should work.
